Time-resolved infrared spectroscopy of RNA folding.

We introduce time-resolved infrared spectroscopy as a powerful method to study the kinetics of RNA folding and unfolding transitions. A laser-induced temperature jump is used to initiate a perturbation in the RNA structure. A probe laser, tuned to a specific infrared absorption of the RNA, is then used to monitor the subsequent relaxation kinetics. A 10-ns pump pulse permits the investigation o...

Smashing: Folding Space to Tile through Time

Partial differential equation solvers spend most of their computation time performing nearest neighbor (stencil) computations on grids that model spatial domains. Tiling is an effective performance optimization for improving the data locality and enabling course-grain parallelization for such computations. However, when the domains are periodic, tiling through time is not directly applicable du...

Chain Length Scaling of Protein Folding Time.

Folding of protein-like heteropolymers into unique 3D structures is investigated using Monte Carlo simulations on a cubic lattice. We found that folding time of chains of length $N$ scales as $N^\lambda$ at temperature of fastest folding. For chains with random sequences of monomers $\lambda \approx 6$, and for chains with sequences designed to provide a pronounced minimum of energy to their gr...

Constant Time Clash Detection in protein Folding

Applications for the manipulation of molecular structures are usually computationally intensive. Problems like protein docking or ab-initio protein folding need to frequently determine if two atoms in the structure collide. Therefore, an efficient algorithm for this problem, usually referred as clash detection, can greatly improve the application efficiency. This work focus mainly on the ab-ini...

Stretching and folding in finite time.

Complex flows mix efficiently, and this process can be understood by considering the stretching and folding of material volumes. Although many metrics have been devised to characterize stretching, fewer are able to capture folding in a quantitative way in spatiotemporally variable flows. Here, we extend our previous methods based on the finite-time curving of fluid-element trajectories to nonze...
